Overview of Variational Graph Auto-Encoders(VGAE)

Autoencoders, such as the one described in “Autoencoders,” represent input data as a low-dimensional vector in the latent space, but the Variational AutoEncoder (VAE), also described in “Overview of Variational Autoencoder (VAE), its algorithms and implementation examples” represents the autoencoder’s representation in the latent space in terms of a single low-dimensional vector, but as a probability distribution in latent space, as described in “About Probabilistic Generative Models. This means that the latent space is not discrete.

This model considers the latent space to be continuous rather than discrete, and when decoding, it samples from the probability distribution to obtain a low-dimensional vector, which is then decoded for output. By learning such a generative model, it is possible to perform image classification in image recognition and to generate artificial images that resemble a given image.

Variational Graph AutoEncoder is a model for learning the representation of a graph in its latent space by using a graph convolutional network, etc., as described in “Overview of Graph Convolutional Neural Networks (GCN) and Examples of Algorithms and Implementations” in the encoder part of the variational autoencoder. Algorithm and Implementation Examples”.

In “Variational Graph Auto-Encoders” by Kipf et al., a representative example, a two-layer GCN is used as an encoder to learn the mean n and standard deviation in the representation of the latent space modeled as a Gaussian distribution. The decoder uses an activation function that acts on the inner product of low-dimensional vectors obtained by sampling from the probability distribution.

The objective function represents the difference between the input and output of the autoencoder, and is generally the difference between the distribution in the representation of the latent space and the reconstruction loss, which is created using the cross-entropy described in “Overview of Cross-Entropy and Related Algorithms and Implementation Examples,” etc. The learning is performed by optimizing the KL-divergence, which is expressed as the distance between the distribution in the representation of the latent space and the normal distribution N(0,1). Through these innovations, a model has been constructed in which the representation of the latent space is continuous, and new samples can be generated and the meaning of the latent space can be interpreted.

The advantages of using VGAE include the following

  • Latent representation learning of graph structures: VGAE can learn effective latent representations from graph data, which can then be used for tasks such as node clustering, graph classification, and anomaly detection.
  • Generating new graphs: New graphs can be generated using the learned VGAE model, which can be useful for complementing or extending graph data.
  • Embedding graph nodes: latent representations learned by VGAE can embed nodes on a graph into a lower dimensional space, which is useful for computing and visualizing node similarities.

In experiments, “Variational Graph Auto-Encoders” performs link prediction on the Cora, Citeseer, and Pubmed datasets and shows high accuracy compared to spectral clustering and DeepWalk described in “DeepWalk Overview, Algorithms, and Example Implementations,”.

Algorithms related to Variational Graph Auto-Encoders

The algorithms related to VGAE are described below.

  1. Variational Graph Auto-Encoder (VGAE) Algorithm

The VGAE algorithm consists of the following steps

Graph Encoder:

1. It takes as input the graph structure and the characteristics of its nodes.
2. Mapping each node to the parameters of the mean and variance of the latent space using a neural network.
3. Outputs the mean \(\mu\) and variance \(\sigma^2\) of the latent space.

Sampling of latent variables:

4. Obtain a sample \(z\) from the latent space. where \(z\) is computed from \(\mu\) and \(\sigma^2\) using the reparameterization trick.

Graph Decoder:

5. Takes as input a sampled latent variable \(z\).
6. Uses a neural network to predict the adjacency matrix of the graph.
7. Calculates the loss between the predicted adjacency matrix and the original graph. Typically, a cross-entropy loss is used.

Loss Function:

8. Computes the loss between the adjacency matrix generated by the graph decoder and the original adjacency matrix as reconstruction error.
9. As the KL divergence, we compute the KL divergence between the distribution of the latent space generated by the encoder and the prior distribution.
10. Combine the above two losses to compute the overall loss.

Optimization:

11. Update the network parameters using optimization algorithms such as Gradient Descent or Adam to minimize the overall loss calculated in 10. 2.

Application Examples of VGAE

The following are examples of VGAE applications.

1. social network analysis:

Node embedding learning: By embedding social network nodes in the latent space, it is possible to perform node similarity and clustering. This enables discovery of similar users and communities and improves the performance of recommendation systems.

2. bioinformatics:

Protein interaction network analysis: latent representations of proteins can be learned from network data representing protein-protein interactions. This latent representation is useful for understanding protein function and interaction patterns.

3. recommendation system:

Graph-based recommendation: latent representations of users and items can be learned from graph data representing connections between users and similarities between items. This makes it possible to make recommendations that are appropriate for individual users.

4. medical data analysis:

Disease Prediction and Diagnosis Support: From graphical representations of medical data, information can be extracted that is useful in supporting disease risk and diagnosis. This can support decision making in the medical field, taking into account symptoms, treatments, similarities among patients, etc.

5. logistics optimization:

Logistics Network Optimization: The logistics network can be represented as a graph structure to optimize inventory management and delivery routes at each location. This enables efficient logistics planning and real-time problem solving.

VGAE is very useful in learning and generating latent representations of data with graph structures, and is being applied in a variety of fields.

Example implementation of graph generation using VGAE

Below is an example implementation that uses VGAE to generate a graph. The following example uses PyTorch Geometric, a Python deep learning framework, and in this example, the following steps are used to generate a new graph using VGAE.

  1. Sampling random latent variables from the trained VGAE model.
  2. Decode the sampled latent variables and generate a new graph adjacency matrix.

In this example, the VGAE class is defined, the trained VGAE model is loaded, and then the generate_graph function generates a new graph with the specified number of nodes and outputs its adjacency matrix.

Challenges of VGAE and how to address them

The following describes the challenges of VGAE and the measures taken to address them.

1. continuity of latent space:

Challenge:
Although VGAE generally models the latent space as a Gaussian distribution, it is sometimes desirable for the latent representation of actual data to be continuous. Especially in the case of graph data, it is important to maintain continuity.

Solution:
Change the distribution of the latent space: By using a distribution other than Gaussian, a more continuous latent space can be modeled. Examples include methods such as β-VAE and Gumbel-Softmax VAE.

2. scaling to graph size:

Challenge:
As graph size increases, training and inference of VGAE takes longer and memory constraints must be taken into account.

Solution:
Mini-batch processing: Mini-batch learning described in “Overview of mini-batch learning and examples of algorithms and implementations” can be used to efficiently train even large graphs and reduce computational cost by randomly extracting and training subgraphs.
Graph Approximation: Approximating large graphs can reduce computational complexity. This could be done, for example, by using graph sampling or graph cuts.

3. over-learning:

Challenges:
Overlearning occurs when the data set is small and the model is too complex.

Solution: 
Regularization: Introduce regularization methods such as L1 regularization and L2 regularization to control model complexity.
Dropout: Introduce a dropout layer to prevent over-learning by randomly disabling some units during training.

4. adequacy of the graph representation:

Challenge:
In VGAE, the proper choice of graph feature representation affects performance. In particular, the design of convolutional layers and feature selection are important.

Solution:
Feature selection: Select useful features such as node order, centrality indices, clustering coefficients, etc. as graph features.
Convolutional layer design: Use powerful graph convolutional layers such as GCN (Graph Convolutional Networks) or GraphSAGE described in “Overview of GraphSAGE, Algorithms, and Examples of Implementations. Algorithms and Examples of Implementations” to improve performance.

5. semantic interpretability of latent representation:

Challenge:
It is important to make it easy to understand the meaning of learned latent representations, but latent representations in VGAE are generally black boxes and have low interpretability.

Solution: 
Visualization methods: Visualize the latent space and visually compare graphs of different classes or clusters.
Clustering methods: cluster the learned latent representations to group similar graphs.
